It's probably more a function of system specifications than operating system, unless one server application is much more optimized for its environment than the other.

What are the specs on your box (cores, memory, maybe IO) ? Is it shared, virtual or dedicated ? How does this compare to other clan's boxes that run at better FPS?

That said I'm sure there are tweaks to the server apps that will speed performance, but my guess is any large differences are due to the [virtual] hardware itself.

Yes, but you need to remove some files that limit it's FTP cap

C:\WINDOWS\System32\hal.dll

^ delete and reboot. Problem solved.
